I'm actually happy with the way it happened. He really was their brother and had Adam's memories, so they got to see a different side of John through him, but now they won't have another Winchester running around, which I was afraid of happening.
I was legitimately upset when Dean opened the coffin and there was the dead kid. I agree that the world doesn't need another Winchester running around, but I don't know-- something is bothering me about this episode that I can't quite put my finger on yet.
I think I need to see it again, and have some time to think about it, but I can't exactly put my finger on why I feel this way. There was just something about the whole episode that made me want something that wasn't there/never happened/something.
To be honest, as much as I didn't like the concept when I first read the spoilers, I felt the episode ended up being a rather pointless cop out that Kripke shouldn't have bothered with. I almost wish they'd left the brother alive at the end, just found a way to keep him mostly out of the picture until the end of the series. Creating him and killing him ended up seeming to be pointless to me.
